I see, he can analyze X and use him to perfect Omega's design, making a true Zero, whether he'll upgrade Omega or just build a replacement remains to be seen.

Not Necassarily. Zero was based off of early X designs that Bass stole from Dr. Light. If Wily needs X to perfect his Zero designs, then it's likely that Omega is only a prototype, and the real Zero is off in another location still incomplete. I think that X is currently stronger than Omega, but if Wily applies X's final design to the real Zero, then his power level his power level is going to sky rocket!!

At this point, though, Omega is allowed to do whatever he wants with the lab, so long as he destroys it "as soon as they're finished". I can see Omega going rogue after reprogramming himself with the devices he finds in the lab.
